Someone that powerful is unlikely to have simply vanished. But would she have remained quiet for thousands of years before re-emerging as the Other? Maybe it will be shown that the queens managed to severely damage her? Possibly Sianna died doing that?
I think it's more likely that she didn't "remain quiet" so much as she was blocked by the deactivation of the mirrors. Conversely, reactivating one (?) of the mirrors may have been what caused her reappearance.
Perhaps some kind of temporal effect meant that acting the next day -- the queens' time -- would have been like a thousand years for her, while acting thousand of years later was like a day for her.
I suspect that when the Professors finally unravel all of the plot threads, everything will make sense, but in a non-linear way.
It may be that all the villains are a single Other, in multiple bodies and at multiple times.
In fact, due to time travel and causal loops, the Other may not have had an actual beginning or an actual end, in which case the Good Guys would only hope that there is some point in time past which the Other did not venture.
