He has a point. The big picture, however, is much less murky. I mean, not counting various odd orders, Klaus used a weasel as evidence (which he obviously did not renounce later), then tried to wipe out the Vespiary team, then locked himself up as well as he could. This smells odd, and has one simple explanation.
The denunciation of Gilgamesh is critical because the wasp eater proved that at least one of the Wulfenbachs was infected at that time. If Gilgamesh can be proven clean, Klaus is therefore infected.
Assuming that panel five is roughly the upper inset panel (Boris was there, I'd forgotten that), that was before Agatha was made a Lucrezia host by the summoning engine (and before Klaus was infected by the spark-wasp by Lucrezia-in-Agatha). So while Boris's observation is accurate, it doesn't rule out later corruption of Agatha and/or later infection of Gil or Klaus. Though pre-summoning Agatha could affect wasps and people who were wasped, including yelling at the wasps on Castle Wulfenbach, and causing the audience to kneel at the command performance in Sturmhalten...
Also Dupree knows about & was dosed with Tarvek's anti-wasp potion, and ... probably knows whether Gil was as well, though that didn't appear on the page. Whether she thinks it worked ... no idea.
OTOH, Boris and Dupree have (in theory) had time to catch up while outside Mechanicsburg, and Dupree has had a LOT of time to observe Gil (and Agatha and Tarvek and ...). They may not like each other (or each other's attitudes) but they've worked together for a long time and have some respect for each other's skills. I hope that information's a lot more recent and includes the brainwashing situation(s).

However, Klaus claimed to have evidence that Gil had been infected while in Paris, before he ever met Agatha, and he'd (K.) previously told DuPree that Rovainen thought Agatha was the Other--that he (R.) was compelled to obey her. Presumably Boris had already heard this from Klaus, which was why he (B.) went to Selnikov for answers. That is, even if Gil had been wasped later, Klaus would still have been wrong or lying about when it happened.

By now (after it was mass produced) she knows this stuff works. In that the war goes on and she has to know Wulfenbach troops and agents are immune (except the very few who were infected earlier and not checked by the Vespiary before Klaus stopped it). About Gil, she «…never believed it. You’re just stupid [about Agatha], and that’s that».
So Klaus' claim Gil was wasped in Paris is false. Then Klaus is wasped.
Non sequitur. But spinning a story about something like this is very suspicious at least. Combined with destruction of Vespiary, it points at being controlled by Lu, one way or another.

Fifth and sixth panels.
Bang says Gil claims he's engaged. Agatha's espression indicates she differs with that.
Gil continues to pursue Agatha. Bang pokes him about that at the circus.

And no, Gil has never been wasped.
