Have they been lurking the whole time-stop (inasmuch as that's meaningful to them in their out-of-time state) waiting for Gil to be time-stopped? Acting on orders from Klaus, or ...?
I think they were already slightly weird--that's why they appeared and disappeared (like ghosts).
But it might be that whatever weapon Zola used on them pushed them out of time, explaining why they didn't interact with the story at between then and now.
I love the "well, it turns out the rest of them were revenants" answer -- it explains like nothing else why we have evidence of a struggle at the site. I mean, sure, since Gil got un-timestoppped the moment one touched him, it could have been all him, but that also makes no senes since he can't move in a time stop on his own, so he'd need a hostage to get free and keep moving, and why would he? But if most of them were compromised and this came out during the interaction with Gil, everything we've seen at the confrontation site makes sense.
