Do you mean Agatha should be confident that her clank is correctly assessing Rakethorn as an enemy, or that her clank will figure out that he's not and move on to a real target? :)

We know from https://www.girlgeniusonline.com/comic.php?date=20180827 that Rakethorn is Albia's agent, and does not necessarily have Agatha et al.'s best interests in mind...so, I'm thinking more the former.

Indeed, but it seems plausible-to-likely (to me, anyway) that they're allies vs. Steelgarter, Madwa, and Monahan. That said, conflict may arise as soon as they have the lantern in hand, when Agatha will want to take it to Mechanicsburg and Rakethorn will want to take it (and Agatha) to Albia.

The questions are: What is this device made to do, why is it reacting that way to Rakethorn, why does Agatha want it to sample his blood, and why doesn't he want to cooperate?

When Rakethorn first appeared, I strongly distrusted him. Maybe with reason.

I assume that Agatha expects the clank to recognize Rakethorn as a friend once it has his blood on file. And Rakethorn either has something incriminating to hide (like a wasp), doesn't trust the clank, or is afraid of needles.

I think there's also a possibility that he's just in a bad mood about being attacked by it. On the other hand... hm, would you classify "skeptical that its sampling procedure will leave only minor wounds" as distrust or fear of needles? :D

The Works cards give some clues. According to the wiki (which is sometimes wildly unreliable but often a good source):

Dr. Monahan herself is shown — rat in one hand, syringe in the other — with details Mad, Villain, and Spark.

Dr. Monahan’s Rats is another card (with two copies); details are Mad, Giant, and Pests. The two rats are several meters tall.

Finally, Dr. Monahan’s Diabolical Rat Stretching Engine has the detail Machine. It isn't worth any points itself (which is unique), but increases the value of Pest cards for one turn.
