Staying and completing her current quests is probably the smart move anyway. She needs the lantern and she may learn something useful while helping with the 'cursed waters' issue.
Anyway, apart from her current entourage she's effectively got no forces and no home base. Going back to Mechanicsburg would just make her a target - and re-acquiring Agatha might be a big part of these attack plans.

Once Mechanicsburg is free Agatha and everyone can just sit back and let Klaus sort things out :-)

Other than maybe keeping Martellus out of coma. But it's probably easier to finish this part already than have them stumble over each other.
